And on some I2C ports even the EEPROM doesn't work anymore

I suppose you want to say "when i put the IMU on different i2c port the eeprom doesn't work", because the EEprom is into the RTC and you can't change I2C port of the RTC.
In all case you can't connect the RTC into other port than the main one or all the I2c line don't work.

Can we see the console ?
 
No when I put the IMU on some ports I only get the IMU errors I always get, but on some I2C ports the DUE won't start the programm or can't read out the EEPROM values.
 
Port2 and Port3 are normaly the same and OK for the IMU, but Port4 to 7 have 10K pullup resistor ,so maybe it's here that the IMU don't work and if yes it's normal
So connect IMU on Port2 and send picture of the wiring of IMU and jumper near IMU and near RTC.

OK it's correct.
Try to remove the jumper for GPS and the DHT22 (Only to be sure).
The error occur only after small delay so maybe you can make the Accel Gyro 6 side calib using the console (Option d).
 
DHT and GPS didn't changed anything. And no chance with the calib. No later than the second side I only get this

I tested the RTC for at least a hour now, and no errors with 1.08 but sometimes the programm wont start after it loaded the eeprom values. The RTC didn't lost the date and time. But I still cannot use the IMU.
And I tried to test the RTC with a entry in the timer tab that the ardumower should start to mow, but it did nothing. Even in the console there is nothing about this. Is this maybe because I have only the PCB connected without any sensor and motor? Or do we have here a major problem?

Can you put a picture of all the board with battery and all wire..
The motor board are installed or not ?
Power with battery or DC power ?
 
Try to post to know if someone use the 12V board with IMU.
Maybe possible test with a battery 12V.
Verify the solder joint on the Due connector SDA SCL.
